In Akihabara district there is a coffee shop called Keilo Coffee that had some fantastic coffee when I was there last year. Their selection changes frequently but always looks good.
Glitch is some of the best coffee + service I’ve had in my life. Not cheap, but totally worth it.
Also mameya if you have the time for a tasting course.
Finally I went to Tokyo and visited the Glitch shop in Ginza, and it was amazing! I can confirm the coffee is great but service in particular is flawless, from the presentation of the staff and the process to quality of the preparation.
In Japan is not guaranteed to find staff speaking good English, which is ok, I totally understand it’s not easy and one shouldn’t take it for granted, however I very much appreciated that all Glitch staff did speak perfect English, so I had the opportunity to ask some questions and even chat with the lady who prepared my V60
I also found the price not so high compared to what I find in Italy. Here you can get a good pour over in a specialty coffee in a range between 5 and 10 euro, most often 8. In Yokyo I paid 1500 yen, roughly 9 euro, so considering the high quality of the service I’d say their prices are pretty average

Anyway, I’m so glad that you made it to Glitch and had a good experience! Their customer service is definitely one of the best aspects, and they took the time to tell me about each coffee that I was interested in. Not a fast cafe by any means, but well worth the wait in line. 🙂
